Pioneer DEH-P9400BH - Rear speakers or RCA-out to Sub?

Greetings!

I'm new to custom car audio, just picked up a Pioneer DEH-P9400BH head unit, a Bazooka BTA6100 self-amplified sub, and (4) 6.5" 4 way Pioneer speakers for my RV.

Question:
Bazooka's installation manual says one should always splice into both rear speaker channels for high level sub input, and reading forums online this seems like what most people do.

My head unit only has 4 high level output channels, but it has 6 "high voltage" rca preamp output channels. Won't running the sub off my rear speaker wires negate my ability to properly balance audio levels front / rear without having to readjust the sub? Wouldn't it be useful to enable the head unit's low pass filter for my main speakers, to prevent them from being distorted by the low frequencies only the sub should handle? It also seems like it would be nice to control the sub's gain independently of other speakers from the head unit?

It would be a 25' rca run from the head unit to the sub, or I could tap into the high quality existing speaker wires near where the sub is mounted. What are the pros/cons of running the sub off it's own dedicated rca preamp channel versus tapping into the rear speaker wires?
